If you see "Zotero is running" when loading the URL, it doesn't have anything to do with the app. You don't mention having disabled all browser extensions. You'll need to do that. You have an extension installed that's very likely to be interfering.

Annotations aren't Zotero notes, though you can create a note from annotations. In Zotero 7, you can view annotations in the right-hand pane of the library view by clicking on an attachment.

Updating from which version? Any previous beta, or from the Zotero 6 beta? Can you reproduce this reliably updating from, say, beta 76 to beta 77? Is it only on the first restart after the update, or does the problem go away after another restart?
