You misunderstood, by copying I want you just to test if the issues persist with the same document but without any annotations. The goal is to fix your issues so you can work as you need to.

You can copy the document by exporting it (without annoations) and directly sharing it with Zotero.

Thanks for the extra info, we can reproduce the issue now. However, it is not recommended to have the same exact document open in multiple windows. You can have copies of the same document open in multiple windows, but those won't sync annotations. …
