Actually, the small keyboard seems to appear after using the Apple pencil and then selecting "Show Keyboard". If I then select "Hide Keyboard", then the next time the keyboard appears it is full width. Perhaps that is intentional?

Upon more testing, the current behavior might be worse than described in the original post. Now, after closing and opening the PDF, the deleted annotation does not reappear.

Upon further testing, it seems that if you dismiss the keyboard before rotating, the search results are preserved. However, if you rotate before dismissing the keyboard, the search results are cleared.
