If the problem goes away after restarting Zotero with all plugins disabled and comes back if you enable them all, it's a problem with a plugin. You should be able to enable them one by one to find the one that's breaking things.

Don't you generally have to choose to apply updates anyway? I don't think most Linux distros update automatically. So I think moving zotero to 7 and adding zotero6 is fine.
