Yes, only files synced via Zotero Storage are available in the web library. (Zotero servers don't have access to your WebDAV credentials, of course.) The Android app supports Zotero Storage and WebDAV.

As adamsmith says, those files are managed by Zotero, and you shouldn't be touching them. Those folders exist for linked files as well as stored files.
