Yes, the only thing I’ve been able to figure out so far is to let Zotfile do its thing, and then just go back and manually add a stored version of the file to the record.

I don't see a way to get this done -- ZotFile handles these as exclusive alternatives. I don't think anyone has ever even asked about this before.

To use Zotfile to move files:

Convert them to stored files using Zotero's built in functionality, then use Zotfile to move them to a target folder and link.
