You can mix normal footnotes and zotero footnotes without a problem. To update the bibliography after inserting normal footnotes you need to click "refresh" in the Zotero tab.

Sorry for the trouble. A fixed version of Zotero (5.0.47) is now out. After updating and restarting Zotero you should also restart Word to ensure the issue is fully cleared.

There are additional Macro settings in the Trust Centre under Add-ins. For a test you could try opening the Zotero.dotm manually and seeing whether that works properly.
