That is correct, file my PDF attachments using Zotfile as it makes it so much easier to use them for a range of purposes.

Unless that's a bug, it sounds like these are not files stored in Zotero, but linked to entries, e.g. via ZotFile.

Okay, If Zotfile doesn't appear in the Add-ins Manager, then it isn't installed properly (it is the Zotfile preferences I was referring to, not Zotero's general preferences).
