I'm not aware of a plugin. It could be done via the API, but that would require some coding (same as an extension to ZotFile).

This isn't really about ZotFile. The issue is just that linked files aren't currently supported in groups and Zotero doesn't automatically convert linked files to stored files when copying attachments

1. Not quite. If you store files in Zotero, you cannot determine the folder structure (I think the subfolder option in ZotFile will be greyed out; even if it's not, it's going to be ineffectual).
