And if you're using ZotFile, it moves the files for you. (But it will delete any existing annotations, since it hasn't been updated since the beta came out.)

Zotfile’s rename function is under the Manage Attachments menu. It can also be set to be automatic on import.

These are errors from ZotFile, not Zotero. Disable ZotFile and try again.

Are you using ZotFile? If you created linked files, those don't sync via Zotero.

I use zotfile to make PDF files stored by folders based on published year. But I found, when I fresh the information, the linked PDF files didn't move. Any methods?

That's a ZotFile function, not a Zotero function.

ZotFile can be set up to represent Zotero collections, yes: www.zotfile.com

If you then save the annotated snapshot to your Downloads folder, you could use ZotFile's "Attach New File" function as explained above.
