You should be able to choose any Google account that has permission to edit the document. The point is just that it has nothing to do with what email address you used to register for Zotero.

Why wouldn't Zotero show you the existing annotations in the file? If you don't want your previous work for some reason, use File → Import Annotations from the reader and delete them before annotating with Zotero.

What's the actual problem? Zotero shows embedded annotations like any other PDF reader. If you want those to be editable, go to File → Import Annotations to transfer them from the PDF file into Zotero itself, where they'll be editable.

What exactly do you mean when you say syncing isn't working? See Reporting Problems for the two things we always need in order to help. In general, see Changes Not Syncing or Files Not Syncing, depending on whether you're referring to data or files.
