Zotero syncs whatever files you have stored in your Zotero library. If you don't want to save PDFs, disable that setting in the General pane of the settings.

No, it says it's not available on file URLs. It can only run on http(s):// URLs. If you already have a file on your computer, you can just drag it to Zotero.

Something on your computer (e.g., security software) is preventing Zotero from deleting folders within the Zotero data directory. It's also possible one of your plugins or something else is keeping files open in the 'storage' subfolders.
