When switching away from the Zotero window do you minimize it or simply switch to a different program? If you minimize it, try switching to the other program without minimization and see whether the citation dialog appears.

Sorry, I'm actually not sure what the error is that you are describing. Have you tried restarting your computer? Could you make a recording of your screen showing what the issue is, upload it somewhere like dropbox and post a link to it here?
