ZotFile hasn't been updated since the beta came out, doesn't know anything about Zotero annotations, and will delete them if you use it to convert an attachment with existing annotations.

If a stored attachment is converted to a linked attachment by Zotfile, any annotations will be lost without warning. That's what I was alluding to.

Creating linked files instead of stored files from files on your computer doesn't have anything to do with any Zotero settings. The "Automatically attach associated PDFs and other files when saving it

That seems to have done the trick, thanks. Now renaming and moving the attachments back to Dropbox, but ZotFile is taking its time, to put it mildly.
