1. Open Zotero preferences, and under General -> Appearance and Language, check what Color Scheme is set to. If it's Automatic, change it to Dark and see if that changes anything.

For me this problem also persists in 1.0.0-130. Not only the annotations, but all PDFs are color inverted including images in the pdfs.
