ZotFile preferences only affect where files are changed, not from where they are opened, so having the folder there correctly only means that new files will be saved in the right place.

I have tried to access my bibliographic collection and now links stored in Zotero Standalone by Zotfile do not open the files anymore.

I don't think there is a GUI option. The hidden pref is extensions.zotfile.pdfOutline.getToc

@adamsmith I could not find that setting in ZotFile's GUI. Maybe I missed it or it could be a hidden pref?

That's Zotfile functionality. I think you should be able to disable it entirely if you're not interested.

I do use ZotFile, but I have it "use Zotero to rename". For others, I just confirmed that if I make ZotFile rename instead, it works for renaming files added using the connector. Thanks.
