I am having the same issue. In a document, I have highlights added by both Preview and Zotero. Only the preview highlights are picked up by Zotfile.

You seem to be referring to ZotFile here, not Zotero. We can't help with ZotFile. The PDF reader in the Zotero beta can create a note from annotations and preserve annotation colors.

If you're using ZotFile to create linked files, you'd have to check the plugin settings to adjust this behavior.

(Not sure what settings you're referring to, but the desktop settings, or having ZotFile installed, wouldn't have any effect on the iOS app.)
