    It sounds like you are trying to use Zotfile. With the new Zotero PDF reader, Zotfile isn’t necessary—annotations are automatically extracted.

    on your disk, you can use linked files with the ZotFile plugin, but the moving and organizing is done for you — you wouldn't add from that location yourself.

    First, it sounds like you may be referring to links created by ZotFile. Zotero has its own mechanism for adding annotations to notes, and we recommend using that going forward.

    Just to clarify, the base directory doesn't determine where things get saved — Zotero always saves stored files to the data directory. It's the ZotFile plugin that converts saved files to linked files
