You have this backwards. It's Zotero that converts linked files into stored files, from the Tools menu, and ZotFile that converts stored files to linked files.

I can see how to bulk convert linked files into stored file by using Zotfile.

So now the highlights are syncing but zotfile is no longer extracting my annotations. Every time I click extract it shows an X sign on the pdf file. Like it cannot locate it or something.

(ZotFile could still be triggering it due to the many progress windows it pops up, so you should still try disabling that, but that's irrelevant to the actual crash, which no plugin should be able to
