Zotero always saves stored files. If you have linked files, you saved them that way or configured the ZotFile plugin to convert new stored files to linked files.

You'll also likely want to set up ZotFile to automatically move your files to the base directory.

I used Attach New File earlier today, so it's definitely still working for me in Windows 10/11 (Zotfile 5.1.2). So I can only suggest re-checking each setting:

The solution suggested by @dstillman worked like a charm. I had Zotfile saving PDFs in one folder and I wanted to move it. I moved it, then set Zotero's Linked Attachment Base Directory to that folder
