There are enough free-ish alternatives available (webDAV e.g. using box.com or Dropbox by using linked files using ZotFile) if you can't use Zotero's own file storage.

No. It can have very negative performance effects on Zotero to have 10s or 100s of notes attached for many items, so Zotfile does not separate annotations into multiple notes.
