Looking in the header only seems reasonable to me. I can't think of anything this would break. Meta in the body (if it appears) is likely to be for multiple items anyway.

Sync is on the careful side when it comes to tags and collections, so if there is a conflict where a tag/collection was deleted, it will restore it instead of deleting it. (Unless there's a bug somewhere)

Have you tried restarting your computer? Is this reproducible afterwards? Was the item you're referring to previously moved _from_ My Library _to_ the group library? Is this Zotero Standalone or Zotero for Firefox? Do you have any other extensions…

Zotero uses a modified version of pdftotext (or maybe it was pdfinfo), so you're probably going to run into problems at some point. I'm not really clear on what issue specifically you were trying to solve, but if you're not able to install pdf tool…

Produce a Debug ID for a sync. Disable auto-sync, enable logging, start sync by clicking the green circular arrow, wait until you think Zotero stops syncing, then submit the log (post the ID here).

Do you have any other Safari extensions? Try disabling them.

So after clicking "Submit to Zotero Server" you did not get a pop-up message saying "Debug output has been sent to the Zotero Server. The Debug ID is...."? Try submitting it again and see if anything pops up.

You don't need to let it run for that long. A minute or two is sufficient. Also re-read the instructions in adamsmith's link. You're supposed to submit the log to zotero (not open it) and post the ID here.
