Simply changing the location of your data directory in Zotero preferences is not enough. You also need to physically move the data directory from your DropBox folder to your Firefox profile.

You have not included your Zotero Standalone version (Gear menu -> About Zotero) and your Zotero Chrome Connector version (chrome://chrome/extensions/). Also, could you generate a Debug ID for an attempt to save multiple articles on PubMed.

Zotero has always required an internet connection for retrieving metadata retrieval for PDFs. It uses WorldCat.org, CrossRef.org, and Google Scholar.
