I have modified the code so that it does not change the "Date Modified" property of the annotations. So adding and removing the tags from your whole library will not remove that information from the annotations.

@AbeJellinek: Would it make sense to change the Skip Back / Skip Ahead buttons when pressing the Alt key, so that the change of behaviour is made visible in the UI? For example, switching from ≫ to >?

Are the annotations completely deleted from your items, or do you mean that they are still there, but not visible in the items list? If you make a new annotation in the Zotero PDF Reader, does it appear correctly?
