Zotero has never directly saved PDFs embedded in HTML pages, though in many cases it _will_ save metadata and attach the PDF from such pages. We'd need to see an example URL to say more.

First, try deleting and re-inserting the bibliography. If that doesn't help, switch to a different style and back.

We might be able to troubleshoot this, but can't you just go back to an earlier version, which will be both more reliayand faster? Seems weird that you would have overwritten a previous save with a version that has all references messed up?
