You can change this setting in the Zotero preferences (which you can access in the "gear" menu). Just uncheck "Use Zotero for downloaded Endnote files."

Yep, you're right. We'll work on that. Thanks for the bug report HubMed (http://www.hubmed.org/) does indeed work great with Zotero (and is a great alternative to PubMed), so we've added that to our Compatible Sites list.
