The folder names are the same if you have used syncing. If you started with two separate libraries & downloaded the same reference to each manually, syncing will result in you having duplicate items (zotero entries & files).

Try to reach your WebDAV server by putting the URL in your firefox addressbar. If you can't reach it, you may have the wrong URL.

The interface is intentionally itunes-like rather than being some strange hybrid of a file manager and a document manager. The middle column is tabular & sub-collections wouldn't fit well there.

Enable automatic PDF downloads & 4-7 will be done for you. Alternatively, you might batch import the PubMed (rather than publisher) data & download/attach PDFs at some later time.
