I am no longer getting the original error message in the title of this thread. Just freezing up and having to shut down when I try to capture a reference. Then I get the message "XUL runner is not responding" ...

OK problem is back. Chrome report ID 950724001. standalone freezes when capturing reference e.g. http://www.sciencedirect.com/science/article/pii/S0738399107000961 . There was no PDF attached to this one, so I don't think it is related to the PDF.
