I sent a bug report with the ID/No 1189689774.
I have the exact same problem as the person above (mibigo) -- which is weird, because that was such a long time ago...
Here is the story:
- I had zotero a few years ago and it ran without problems, same system, same computer. However, I had to re-install the operating system because of a driver error (and I let it do a professional person).
- Now, I first installed Standalone, did not like it (because I was used to the firefox vesion), then got the firefox extension stuff.
- As above, NO pdfs could be indexed. (a) Clicking on the green arrows for the ones which were connected to an item, nothing happened. (b) Dragging a pdf to the library, and then asking to 'look for meta-data' (I'm translating from the German version I have; please excuse wrong translations...) resulted in an error message to the effect of 'blablabla wrong parameter', but then the search window opened and started an endless search (which then, of course, I aborted at some point).
- I de-installed both (Standalone and ZFF) and re-installed the latter, same problem.
- I followed the advice of 'Balint42, Aug 23rd 2011 edited' from here: https://forums.zotero.org/discussion/10761/
- Result: already when dragging a pdf to the library, two(!) console windows pop up (and not only briefly, but a while); when then asking for the meta-data, another console-window pops up briefly, no error message!, then the indexing/search window pops up, and this time the search is not endless, but very quick and always(!) unsuccessful ('no fitting data found')!!! I tried it also more than once with the document you provided above ('cpi'), so it is definitely not the case that I am trying to index protected documents.
This is quite frustrating... because last time (end of 2010/beg. 2011) it worked so well... Should I just try an old version? Which one? -- Thanks...

From your reply to my original post in the old thread I realize that I don't know what 'indexing' is for, but I will look it up immediately.
Yet, that does not change anything:
- Indexing does not work with neither 'cpi.pdf' nor '1556-276X-3-397.pdf'. Clicking on the green arrows makes two console windows pop up (for a while), but the indexing status then stays 'unknown'.
- The indexing status for pdfs unter an item is 'no'; here, nothing happens when clicking on the green arrows.
- Metadata retrieval does not work with '1556-276X-3-397.pdf' or any other document.
- When clicking on 'rename file with metadata from higher-level entry' (sorry for the amateurish translation) for pdfs belonging to an item, nothing happens.
- If it makes any difference: When following this link you provided (http://www.nanoscalereslett.com/content/pdf/1556-276X-3-397.pdf) there is no zotero icon in the address line of firefox (which would allow me to enter it without saving it first, if I remember correctly from my better days with zotero ;-/).
Hope you can find out what I should do!

My title was supposed to be:

(just for searching purposes)
Move the tools you installed manually out of the zotero data folder, then re-install the Zotero tools from the "Search" tab of the Zotero preferences. See if you still get the "parameter" error.

Well. Interesting Developments:
- After dragging the '1556-276X-3-397.pdf' to the library, it was already indexed. Cool!
- I also don't get the error message ('wrong parameter') any more when retrieving metadata. However, the metadata retrieval for that document still is not successful ('no fitting references found') -- and the link still does not come with an icon in the address line. :-((
The URL bar icon will never appear on a pure PDF view. You'll see it in the article view, in this case e.g.

Not sure why retrieve metadata doesn't work, though.
Try a couple of other PDFs, maybe? Most journal articles should work, so those are best for testing.
Well, I don't get an icon with the article view you provided, either.
And I tried three more pdfs (journal articles), but the metadata retrieval is still unsuccessful every time.
Also, the pdfs which are already associated with a metadata-item still cannot be renamed with them (no reaction whatsoever, when I click on 'rename etc.'.
??? :-(
I don't know if this is important: I use a proxy. Do I maybe have to change a zotero setting to make that work?

Encouraged by that success, I tried the metadata retrieval for your nanoparticles article and my three test pdfs again -- and it worked, too!!! Double yay!
And for those pdfs the 'rename with metadata' works, too.
So now everything works, thank you!!
Should I still tell you about my proxy set-up? What data would you need?
It's a 'manual proxy' for http-proxy.fu-berlin.de, Port: 80, with 'no proxy for': localhost, 127.0.0.1 .
I cannot open the pdfs from zotero in the browser any more. (No matter whether with or without metadata.) The empty dark grey background opens, and the loading bar is shortly visible, but no pdf appears... Sigh.
