Trouble with NCBI Pubmed translator

  • No, it is not working correctly for me yet. I updated the PubMed translator and have an up to date version of Zotero. I was able to save one article using the folder option. However, this does not consistently work. Additionally when I view the details of a single article on PubMed, clicking on the document icon in the address bar only results in a blank grey box in the lower right hand corner of my window. -The citation does not get uploaded. The magic wand tool does not work either.
  • Please provide some sample URLs that don't work for you.
  • Just wanted to add that the new translator works for me.. I tried a bunch of random pubmed articles. Thank you, ajlyon!

  • In private libraries I can add a citation by using the magic wand or folder button in the address bar.

    In shared libraries I can only add a citation by using the folder button in the address bar.

    The document button in the address bar does not work at all. The magic wand does not work for shared libraries.

    @estes: It seems that there is something odd going on with your setup, since that citation works for me and for others in private and shared libraries. Update your translators in the Zotero preferences and try again. If items still don't save correctly, please submit an error report and debug output for a failed attempt to save from Pubmed; see http://www.zotero.org/support/reporting_bugs for details.
  • By the way, the new translator has been committed. Manually update translators from the Zotero preferences to get it now, otherwise it will be automatically installed within 24 hours.
  • I figured it out.

    A year or two ago I set up a custom data directory that I no longer use. I forgot that I had two directories and updated the PubMed translator in the directory that is no longer in use. Now that I've updated the correct translator, things appear to be working fine again.

    I cannot store PubMed entries using any of the methods described above: save an abstract directly, save from result list, PMID with magic wand.
    Do other people also experience issues?

  • The PMID lookup service is currently down -- see http://eutils.ncbi.nlm.nih.gov/entrez/eutils/efetch.fcgi?db=PubMed&retmode=xml&rettype=citation&id=20519957

    I'll see if perhaps something has changed. In the meantime, try using DOIs.
  • The Pubmed Entrez Utilities seem to be down in general, judging from Twitter traffic on the topic. Hold on a few hours -- it should clear up.
  • And now it is back up. If you are still experiencing issues with Pubmed, please post here. Otherwise, I think we can safely say that all is well.

  • When attempting to use the translator in the search bar to add information onto Zotero from Pubmed, there is no action that occurs. There is a red box down in the right hand corner of Zotero but the file does not save.
  • The URL http://www.ncbi.nlm.nih.gov/pubmed/20519957 works for me. Does it work for you?
