no, with B, ZotFile would automatically sort the new papers in the right place.

ZotFile will know where to find files to extract annotations because Zotero tells it where they are.

If you want to use WebDAV sync, don't set ZotFile to move your files. In the General tab, it should be set to "Attach Stored Copy"

With ZotFile I managed to rename within the themed folder, but it still duplicates the file - therefore, it doesn't rename it, it creates a duplicated file.

Could it be that my zotfile parameters are screwing things up?

No, I don't think so. What's your current workflow? I don't think I fully understand why you need ZotFile at all for files already on your harddisk.

alright. So zotfile 4.1 solves the problem of saving under the themed folder. It still duplicates the file, though, when asked to rename. Ideas? is there anything I can setup to avoid this?

You can use Zotero's "Rename from Metadata" for linked files, but I don't think there's a way to use ZotFile's more customizable renaming without moving the file.
