If I change the "Van" to "van" it gets placed right at the bottom of the reference list, even under any entries starting with a "z". I can't even reproduce that. What's your version of Zotero?

It's "Tools" in Linux & I agree with Gracile (and you it sounds like) that it should be "Preferences" all around. "Preferences" (https://github.com/zotero/zotero/blob/3.0/chrome/locale/en-US/zotero/standalone.dtd#L60 ).

This works for me too! I get "J.-L." when "Jean-Luc" is entered as given name in zotero. Check your zotero field.

Are you sure you've deleted/modified all the wrong entries? You can perform a saved search to check this and fix them. And there might be some items in your zotero trash with bad entries too (and in groups too). http://forums.zotero.org/discussion/…
