On further investigation, it seems to open a new main window, and open tabs from some set of recently open tabs in both the previous main window and/or the new one - it's a bit hard to keep track.

Me too! It would also be nice if it was possible to have a synced annotations file, that always had the current set of annotations from the PDF in.

Ah, OK, my mistake! Does that mean there is not a way to export everything - bibliographic information and highlights to one Markdown file without using MDnotes or similar? Or to pull all the PDF annotations into a note automatically? Thanks!
