Oh yes, Cmd + Shift + Z worked! Why didn't I know this before! But, it's weird that Cmd + Y works everywhere, but not in the Zotero notes.

Yes, I had already cleaned up all the pdf files stored in the storage folder at the zotero data directory in my system. Currently, it is just about 7 MB in size, but the zotero website shows otherwise.

Thanks, but still the main issue is still persistent - zotfile doesn't move newly downloaded papers (using zotero connector on chrome) to the specified folder and rather stores a copy in the zotero's data directory.
