You can probably just trigger the upgrade but say to restart later and then use "Restart with Logging Enabled…". You just can't let the update do the restart if you haven't set debug.store manually.

Generated citation keys however are persisted to better-bibtex.sqlite one by one. That is probably slow. Can you debounce those changes and make them within transactions in batches?
