This is standard Zotero behavior, and it is essentially because styles can specify whether full stops should be used, and Zotero is smarter about inserting than about removing them. You shouldn't need to worry about adding them everywhere.

The italics and whatnot won't be preserved, for the simple reason that Endnote doesn't export them, so Zotero doesn't know about them. Linebreaks should be possible-- hopefully one of our Endnote migration gurus can chip in here.

Not really, but it the tag autocomplete should help. In addition to watching manually, a slightly computer(-programming)-proficient person could use the Zotero API to write a script/website that keeps an eye on the tags in use and flags variant tags.
