In addition the boxes which display the paths on the Files and Folders tab don't seem to work all that well. It took many attempts to get the custom directory to work with 4 and now I can't get the base directory location to appear in that field.

No, nothing under the -profile flag. Just the same custom directory as with 4 defined in the Files and Folders tab.
