I think this happens because trailing spaces are removed when you create a highlight or underline annotation (on Windows). Selecting text in highlight mode results in a partially created annotation.

That would be complicated. Are you developing a plugin? Generally, questions related to development should be asked in the zotero-dev Google group.

There are three elements: highlight, citation, and comment. They are inserted in the same order, regardless of whether the highlight or comment exists.

Can you test if you get the same wrong characters when copying the text with any other PDF viewer? If so, this is a PDF character mapping issue.

What exactly are you calling "markers"? What is "networks of markers"? Maybe you can make some screenshots that would explain what features you expect?
