Snapshots are not generally how you want to grab PDFs. In most cases the PDF should just come with the item when you grab it from the icon in the location bar. Can you provide a specific example where you are running into this problem?

There are no plans to integrate Zotero with Word's built in citation tool.

I have been using Zotero with the beta releases of FF 3.5 for a month or so and have not run into any issues. I have no reason to believe that the stable release should pose any problems.

Take a look at the directions for migrating from Endnote. The same principles apply. You need to export the references in a format that Zotero can import most likely RIS or BibTeX.

Try different interchange formats, RIS and BibTeX are generally the best. Also, open up the files in a text editor as you move them from one tool to another. You can isolate where issues are cropping up.

I am not entirely sure what the problem is with back issues. As a work around you can click the download citation button and select export to Endnote. Zotero will intercept the export and add the item and its full data to your collection.

There is no way to generate a reference from a link. If you willing to store a copy of your PDFs in Zotero you can use the Zotero's detect PDF metadata function to create items for your PDFs.
