You are experiencing expected behavior. The page annotations and the notes are currently distinct. So what you are seeing is exactly what Zotero currently does. With that said, there is a ticket to combine them. https://www.zotero.org/trac/ticket/…

It looks like this was resolved, at least it works for me. Try updating your BibTeX translator. Click the Update Now button in the General pane of the Zotero prefs.

There is currently no way to batch edit item information. When Zotero moves to a more hierarchical relationship between items this should become a bit easier, but for the time being you will need to edit on an item by item basis.
