We're making some changes to Zotero's Endnote/Refer/BibIX export translator to address these problems. In the meantime, exporting your records using RIS should do the trick.

I can't replicate this problem. Are you sure you have identical author information entered for both items? If you still experience the problem, please export the two items (e.g. as Zotero RDF) and send them to support@zot....org

Are you storing the zotero.sqlite file and its automated backups on the shared storage as well? Zotero requires the Firefox profile's entire zotero folder, not just the storage subfolder.
