Are those references just PDF files? Files need to be attached to Zotero items (i.e. metadata) in order to cite. You can right-click the file and either Retrieve Metadata or Create Parent Item.

Zotero doesn't delete anything unless you explicitly tell it to. Most likely you just never synced the attachments from your home computer (or you synced using a service other than zotero.org, like WebDAV)
