Try restarting your computer. Try re-installing Zotero Standalone from zotero.org (your data remains untouched, but you should still make backups). Try using Zotero in Firefox (sharing the same data directory when it asks on first run).

Should be fixed now. Update your translators via Preferences -> General -> Update Now, restart your browser, and try again. If it's still not working, please provide URLs you're testing with (exactly as they appear to you).

Not that it means much to you, but the issue has already been addressed in the code (https://github.com/zotero/zotero/pull/594), it just hasn't been released. Not sure when that will happen. Hopefully soon. Will post here when it's live.

If you don't see anything on zotero.org now, then you probably never synced anything to start with (unless you used one of the reset options in Zotero Sync preferences). Installing a fresh copy of Zotero would not clear your online library.

Are you sure you upgraded on the same account as you're syncing with? Can you verify that your sync settings (Preferences -> Sync) match your credentials for zotero.org?

I assume that's a "can't access". So you're saying that if you add a PDF on one computer, sync, then you can't access the PDF anywhere, including the computer you just added the PDF on? You'll have to be more specific about your issue.
