Fortunately, my obsessive incremental backing-up saved the day. I just copied the newest version back to an earlier copy which was still linked, and managed to save most of my references... 235 out of 237. Phew!

It happens also in new documents, with just one citation. Note that this happens only for some "offending" citations, not all of them. However, I haven't been able to find the common attributes of the "offending" ones.
