Not a general issue in Libre Office -- looks like you may have "Bookmarks" selected in the Document Preferences? As indicated there, those don't work in footnotes. That's a LO limitation, nothing Zotero can do about that.

What types of dictionaries and encyclopedias are you citing? I don't think incollection would work well for Webster or Wikipedia. Otoh, academic dictionaries/encyclopedias with names authors for each entry are probably better stored as book section
