I'm pretty sure that's by design -- that's be a hefty download and I'm not even sure it'd be allowed by JSTOR's ToC. You get PDFs of journal articles and, I believe, individual chapters.

The only way to do this in Zotero is to author the supplement in the same file, then make a copy, unlink citations, and split the files up (because citations are unlinked at that point, Zotero won't update the references)

Check in Overleaf that the biblatex coming from Zotero looks right, but beyond that, this is an issue for either Overleaf support or TeX Exchange -- once Zotero produces the biblatex export it has nothing to do with the citations anymore.
