Thank you for the note @adamsmith. I found out another add-on was causing the problem, after removing that add-on, it seems to have disappeared. I have removed ZotFile.

I used Skim rather than Preview for reading PDFs and marking up. While it did not prompt me for not being able to save, Zotfile does not seem to work. Zotfile does not work with Preview either in Mac Sierra.
