FYI: you could have imported the PDFs if you used the old JabRef 'pdf={...}' syntax & I have submitted a patch that supports the file scheme in the current version of JabRef.

You are wrong: all metadata is synced to the zotero server & you cannot yet run your own server for metadata syncing. The source for the zotero server might be released in the future, but it probably will not be supported.
