The demo page has a link to RIS ("Export record to Endnote") that is available via a URL parameter. It also has a human-readable MARC format. Might be worth seeing if/where AquaBrowser makes raw MARC data available.

Even on Windows, 'save' is usually only used for new files. A new note is not a separate file. That may be why there is no 'save' dialogue in EndNote, JabRef, bibus, and others for individual records/notes.

Importing a file with proper links to the pdfs will automatically copy the PDFs to your zotero storage with the proper structure/naming scheme. It is not really possible to setup the structure yourself, manually (and nor is their a reason to).
