Thanks ! Looking up the titles of some of the PDFs that are in the stored folder in Zotero, they are not orphaned but do belong to shared collections. Those apparently have grown much bigger than I had noticed. I was confused as a lot of these items…

Ah, I see, it's simply wrong to think of My Library or Collections as folders. Easy recursive search seems a killer feature to implement. Search is among the most frequent actions I do in a reference manager.
